The biggest difference to me is that in original mixes, most of the songs presented Dylan's voice/harmonica dry. On the 1999 remix, there's a presence added to his voice that is like a very small room reverb. I don't know the best way to describe it, but it's there. Another way is I think the original mixes of BoB had noticeable reverb on 'Pledging My Time' with a longer decay, whereas the remix has the same short decay 'small room' type sound. I'm pretty sure you have the AF Greatest Hits, so you can compare that way. The electric guitar on the left channel is louder in the original mix of 'I Want You' than it is in the remix.especially when it plays the riff right before the first chorus. It will be easy to compare the BoB tracks off of Greatest Hits because the remix sounds pretty different.
